So, how does this work? I have EV for PS4 and VITA but now that I noticed the trophies are separate for both I have been avoiding playing on my VITA for fear that I will unlock trophies on my save file and then be locked out from them on PS4.
Does anyone know how this works?

If the trophies are separate nothing should happen then. If you check the games trophy's on PS4 it should show a little sign that says "vita" as well. So the Vita trophies would go in it's section away from the PS4.
If the game doesn't have a separate list for vita that means your trophies are shared between the consoles. But how it works is honestly game dependent.
Basically, nothing bad can actually happen.

Actually, it's just as I feared. I just tested it out and trophies are 100% seperate even though the game cross saves... Pretty much defeats the whole purpose for people like me who are anal about trophies (at least in games I really like). Oh well, I guess when I play on my VITA I just won't do anything to progress the story.
If I were to, for instance, go ahead and get the "clear day 8" or whatever trophy on my VITA then continue playing on my PS4, I would not be able to get that same trophy on my PS4 without making a completely new save and then playing up all the way to the point where I can unlock the "clear day 8" trophy again.
I'm pretty shocked that they left it like that.

A bit late, but you can actually get all the trophies just fine using cross-save, even without making a whole new save. For example, to get the trophy for a chapter you've already cleared, just do the last mission of that chapter again.
