What confused me about Koharu in the Order route is when she reveals at the end that she's been communicating with Valkyries on other islands to start an insurgency. This seems to contradict everything she had been trying to do up until that point. Prior to that revelation she had been trying to become a 5th Pillar God, subjugate the other 4 under her command, take her classmates into herself to freeze their time, and generally preserve the status quo. How does inciting a rebellion against the very system she's been trying until now to preserve, fit into that? Was she just gaming the PGs to gain their trust this whole time? It was poorly explained.
That's why I liked her Chaos plan better: Become the new Director, create a new system that doesn't involve turning valkyries into giant mechanimals against their will, and use the liberated valkyries to defend the island. Seems like the above plot twist would have fit into this plan much better.

The alliance plot does fall more in line with the Chaos Route. But, maybe in the Order Route, Koharu probably was planning to reform the system by taking control of the other Pillar Gods and Bhikkhuni as a whole, and then lead the rebellion against AAA, as the 5th Pillar God, Kirin. That's one possible explanation they could have thought up, but as you said, it was poorly explained. Likely due to the girls being less interested in talking things out and instead were too eager to fight and prove their own beliefs.

Talking to the girls on the cafeteria after finishing the order route makes Koharu's intentions a bit clearer. The other girls realize in the end they were played by Koharu the entire team. That everything went according to her plan. It does need more exploration of course but it would seem Koharu used the conflict as leverage to get the other islands cooperation via a demonstration of Bhikkhuni's power.
The reveals of the Order route actually put a damper on the Chaos ending. They might repel a siege by AAA at first but they can grind them out with sheer numbers (plus they can also stop all resources from reaching Bhikkhuni as they did against the first generation)

Yeah, especially when the same side wins in both routes. Plus, what's the point in having alternate endings when the game blatantly states that the Chaos ending isn't the real ending?

Same as every other game that has bad and good endings. And is not accurate to say the same side wins on both routes. Koharu and Viola never really join Rinka on the Order route whereas they do on Chaos. Characterization is also different between the two routes, especially regarding Ranka who's effectively is the main character of the Chaos route while Rinka is the protagonist of the Order route.
